This article lists the most important changes made in Coffalyser.Net v.260901.1020 as compared to the previous version, v.250317.1029.
We recommend that active users of Beckman/SCIEX CEQ 8000, CEQ 8800 or GeXP capillary electrophoresis devices update to v.260901.1020. The improvements in this release are primarily targeted at these devices. Users of other capillary electrophoresis devices can also update to this version but may prefer to wait for a future release, as the expected benefits are limited.
Due to data structure and quality check changes, existing experiments must be reanalysed when first opened after updating. Raw data, sample information, and experiment settings are not affected. To view the results of an existing experiment, simply open the experiment and repeat the analysis. No further steps or adjustments are required.
Main improvements and fixes
Lowered maximum signal intensity thresholds for Beckman/SCIEX CEQ 8000 and CEQ 8800/GeXP capillary electrophoresis devices. Previously, thresholds were not guaranteed to lead to quality warnings for saturated signals on these devices.

Adjusted quality checks related to maximum signal intensity to use raw data instead of baseline-corrected data, improving the sensitivity and relevance of quality warnings in the presence of (severely) elevated baselines. This change is primarily relevant for capillary electrophoresis devices that exhibit elevated baselines, particularly Beckman/SCIEX devices.
Quality checks for minimum signal intensities are still based on baseline-corrected data. To make the distinction clearer, the user interface now displays both raw data and baseline-corrected signal values where relevant.
Affected checks are listed below. Note that some of these checks are informative and not associated with quality penalties.
- X- and Y-fragment(s) median signal checks as part of the expected sex determination.
- FRSS: median and maximum signal height.
- FMRS: benchmark, D1- and D2-fragment(s) median signal checks, median and maximum probe signal checks.
The two checks below were also adjusted to use raw data instead of baseline-corrected data when evaluating maximum signal intensities:
Residual primer percentage (FMRS): adjusted the check for an overloaded primer peak used in this score.
RSQ: adjusted the check for overloaded reference samples used in this score.
Other improvements and changes

Added an update notification displayed to existing users on first login following an update of their Coffalyser.Net installation.
Adjusted Unique Device Identifier (UDI) in the About dialog.
